The problem we are experiencing is that the sqs queues that are being created and deleted during ex workers creation are not encrypted.
Because of this, our platform is setting off alarms every time a backup job runs. This has resulted in thousands of alerts

Interesting you saying the queues are getting created without encryption.
Since late 2022 AWS announced the SSE for SQS.

All FIFO queues created by Veeam in the backup processes should be encrypted with SSE.
Even if you test in AWS CLI for example something like
aws sqs create-queue --queue-name "testing-encryption" --region us-east-1
It should create an encrypted queue.
