Dear,
Having Veeam Backup and Replication v11 enterprise edition, I'm wondering what is the best way to backup a file-server? According to me we could do the following:
1. Using agents on the VM that acts as a file-server
2. Backup the top-share of each file server (D$ and E$)
Retention and schedule is the same in all cases... Wondering about your thoughts...

It depends on your requirements. For some customers, image-level backup of the entire file server VM will be fine.
For those who require a more sophisticated file-level retention, file share backup jobs is a better choice.
One thing for certain, you NEVER want to backup VMs with agent-based backups host-based backup is the way to go!
