Is back up of VM with checkpoint is supported?
Checkpoint is quite old, but business is not willing to delete.
If supported, any best practice?

Old checkpoints can not be backed up, if that is your goal. Veeam can backup this vm, but it will be only the current state at the time of the backup.
Running a VM on a really old checkpoint/snapshot is not optimal. And if your hyperv storage has a crash, you will loose the old state. Checkpoints should not be used for backups.
You could export the checkpoint and create a new vm from the exported checkpoint with the hyperv console.
Then you can backup this new vm which contains the older state. After that, remove the checkpoint from the original vm.
