Backup of CSV (Cluster Shared Volumes) is not supported. Cluster disks used as CSV are automatically excluded from backup.
The release notes for version 2.1 says :
Windows Server Failover Cluster support. Protect your mission critical Microsoft Windows Server failover clusters
Will I be able to backup my shared volumes on a physical fail over cluster (file server role) using agent version 2.1 (managed by VB&R server)

Yes, you can backup your shared volume on a physical failover cluster. Because that is not a CSV. A CSV is needed for SoFS and Hyper-V Clusters.
