We have a client who would like us to backup their o365 dataset from two different VBO instances in separate geographic datacenters.
We are going to have the client create separate auxiliary backup accounts for each site to ensure they aren't causing contention/throttling issues if they run at the same time.
Any other concerns or issues I'm not thinking of?

Not really, I actually have my own test environment being protected by over 10 installations and it works fine
You are right about that one specific potential issue, and that is throttling. Indeed, make sure that the job times are completely separated. I'm less worries about the separate backup accounts (I do the above with the same account) but I would consider this a good practice. Whatever that goes wrong, it would be easier to troubleshoot if you see the account name and take it back to the correct installation.
