When I backup individual mailboxes - I am assuming that the Exchange logs for my on-premise server are not truncated, correct? If not, is there a way to do that with Microsoft 365 backup?

Log truncation is only available when you use Veeam agent or VBR to backup the entire exchange server.
I don‘t see VBO365 doing a log truncation after creating backups over ews api.
You could configure circular logging for the exchange database, then logs would immediately get truncated after their creation on the exchange server. But that would be against microsoft best practice.
