I backup Sharepoint data from Microsoft 365 and Jobs are configured to keep data forever.
The question is: can we delete some items (files or folders) of a Sharepoint site library from the backup repository?
I have found powershell commands (Remove-VBOEntityData) to remove data from the repository, but I could not understand if it can delete a single file or folder in a Sharepoint library.

Hi, this is currently not possible using PowerShell or the GUI. May I ask what the main reason is for this request?

Hello.
We have found that someone has copied files that should not be copied in the Sharepoint library. We have removed them from the library, but we should delete every copy of these files from the backup too, because we need to be shure that they can never be recovered.
Unfortunately I cannot apply a filter for the user, because there are many other files owned by the same user.
If you know of any method available to delete these files, any help would be appreciated.

Unfortunately, there's no such granularity for removing specific items from backups. You can either delete the entire backup or wait until the unneeded items are removed by retention.
P.S. All the restore operations with the backed up items are logged by the product, and additionally, via REST APIs you can set up audit logging and email notifications on restores to be instantly aware if any backup content has been accessed.
