So what is the "best practice" for when you no longer have a user in your company and want to remove their mailbox BUT want to keep their backups for the full length of the retention policy? If you delete a user's mailbox and remove them from the backup job using the powershell command (Remove-VBOBackupItem) can you still export their backed up data?

I would just "do nothing". A backup software keeps backups as long as configured.

Hannes is correct. Once you remove the user from the job, it won't be protected anymore and you can delete it in O365. However, the data remains so you can always restore data from it until the configured retention is over.
