Im having a very hard time finding information on where my data is.
My understanding was that the data from Office 365 was downloaded to my veeam server when the backup was running but it dosent look to be the case.
I added about 45 gigs to my Sharepoint yesterday. But after a successfull backup, my backup is only 300MB.
Is it supposed to download my 45 gigs of data? Or maybe it is using some kind of file history for a while online?

Your understanding is correct. Backup data is retrieved from O365 and goes directly to the repository. Depending on the retention type, VBO will either grab all the historical data, or data modified within the retention period you specified.
In rare cases, we see that there's certain sync time in SharePoint Online - files are added to O365 but cannot be immediately retrieved for backup. Did you run your backup right after uploading new gigs?

I ran the backup about 4 to 5 hours after I uploaded them to Sharepoint.
I ran another backup just now and it only downloaded 1.7MB.
The weird thing is that I can right click the job and "Explore OneDrive point-in-time state..." and I see all the users and their data.

My feeling tells me there is something wrong. 45 gigs and only 300 MB download doesn't seem correct. Also, you are stating that you can see the users OneDrive data but in the beginning you were talking about SharePoint Online. I do know that OneDrive is part of SharePoint, but still, what did you upload and to where.
I kind of feel it would be needed to create a support call at this point in time. Please add the support call ID here so we can follow, and post the outcome after investigation of our engineers also.
