Backup Copy Per VM Backup Files
Is it possible to have the primary backup files kept as traditional job based files and have the backup copy using per vm backup files?

As long as you have different repositories to store primary backups and copies (which is recommended anyway) you are good to go.
This option applies to repository and all jobs pointed to it.

Great thanks. We will have a primary and secondary backup repository with Windows 2012 deduplication on the secondary. It will be much easier to take advantage of the dedupe with the per vm files otherwise we would need to break up the copy jobs to keep file sizes down.
