Backup Job encryption independent of Backup copy

We are planning to do a local backup job to a local Windows repository. Ideally, we would then like to be able to do an archive backup copy job to a deduplicating storage appliance in order to have multiple archive full backups taking up as little storage as possible. Obviously encrypting the backups on the deduplicating appliance would prevent any benefits of deduplication. If we enable backup file encryption on just the backup job would this encrypt the backup copy job files as well, or are the encryption settings independent on the local backup and the backup copy?
