If I have a path that I am backing up for 90 days and inside this path, some folder needs to backup only for 35 days as below the problem is that the folders keep changing names once a month and I am not able to exclude them.
Is any way that I can delete them from the VBK and VIB files?

No, unfortunately it's not possible to modify the content of the existing backup file. That said, it's possible to perform the modification of the VM prior restoring it to production. If you are interested - take a look at new capability of Veeam B&R 9.5 Update 4 called Staged Restore. Cheers!
