Hello,
I want to do some upgrade actions on one of my VEEAM B&R server, where we've an outdated MSSQL Express Server version. The actions itself (restoring the configuration database into the new MSSQL server) are clear for me, but it's the first time I've active replicas in VEEAM there. Is VEEAM recognizing the active replica vm again automatically (e.g. checking the running vms in vCenter/included information in the config backup etc.) after doing the configuration database recovery? Is the status of the running active replica vm in any case affected during the recovery?

If you have a configuration backup where the replica job was configured, the new VBR server will take over the replica state after the configuration restore. You can do all fallback/undo/comit operations with your replica with the new VBR server.
