How we can setup SMTP to office 365 if the user used for authentication process protected by MFA?

SMTP is not involved when setting up or using MFA. The MFA is a simple OTP based on the secrect and time. Use a Authentifiator App, Script or a Password Safe application which supports OTP.

I assume you are trying to configure Global Email Notification Settings and you want to use a user account from M365 which has MFA active?
Either use conditional access policies to disable MFA for that specific user or use Microsoft 365 OAuth 2.0 authentication instead of SMTP basic authentication. Using Microsoft 365 OAuth 2.0 authentication is more future prove. SMTP basic could be deactivated by Microsoft someday.
