Hi,
I have only ESX 3.5 hosts with enterprise licenses installed. Wich features of Veeam 5 can we not take advantage of when running ESX 3.5 compared to vSphere 4.1?

Veeam Backup and Replication 5 fully supports ESX 3.5 hosts, though you won't be able to use VMware change block tracking during your incremental job passes, as it was introduced in vSphere release only.

CBT is absolutely huge. You should upgrade without any doubt. But answering your question, yes you will not loose a single v5 feature by not upgrading (considering that CBT support was v4 feature).
