I am not Zimbra guru by any means, but I think Zimbra stores messages in *.msg files in the filesystem and all other stuff in the mysql DB. I think that one can use FLR to restore single message (they are in the /opt/zimbra/store/ path I think). Good article on Zimbra DB structure for other stuff (Calendar, Tasks, etc) can be found here.
