Are there any features besides Enterprise Manager that make use of the "guest file system indexing" data?
I believe the answer is "no" but wanted to confirm.

None at all. If you're not really using EM in your environment, just turn it off and save yourself some of the warnings if it fails.

Guest File indexing allows you to search for VM guest OS files inside VM backups and perform 1-click restore in Veeam Backup Enterprise Manager. (See here: https://helpcenter.veeam.com/docs/backu ... tml?ver=95)
