if you're having instance-based licensing, then it doesn't matter - no matter if it's backed up by B&R or the agent, it will consume one instance

If the VM is counted as an object in the cluster/host and then it is used in a one-off agent based job, I think it would be counted twice?

If you don't do backups of that vm and only through agent, then it won't be counted twice. Otherwise yes.

Instance is consumed when you backup something...
You can have 300 vm in your infrastructure and 5 veeam licenses. You will be able to backup 5.
