I wonder if there is any way to select or automatically determine which files is the last known good file without manually initiating the FLR wizard one by one for each backup checkpoint?

Hello
Without mounting and opening the restore point, determine the state is not possible. As a workaround, you could index your file server backups and use Enterprise Manager to look for the different file versions. But you still have to download each version of a file to determine if the state is useful for you or not.
Ransomware detection:
On Veeam On 2023, we announced our plans to provide a new feature which allows you to detect ransomware affected data while running the backup job.
This may help for your use case in the future.
