HyperV and Vmware

We have both a Hyper-V and a Vmware cluster. Is there any issue with backing up machines from both clusters using the same B&R instance?

No issues, you can use the single Veeam B&R instance to backup VMs residing both on VMware and Hyper-V. You can even transfer your Veeam licenses between hypervisors free of charge should you add or change hypervisors ratio in the future.
