Minimum OS for 9.5 Update 4
In order to upgrade to B&R 9.5 Update 4, will I still be able to use my servers running Windows 2008 R2? I see that the Veeam Database is being upgraded to Windows 2016 SP1 which is not supported on Windows 2008 R2. For that matter, how will SQL Server licensing be impacted by the use of a non Express SQL Server install?

Yes, Windows 2008 R2 is still supported for backup servers by 9.5 Update 4.
Also, you don't have to upgrade your SQL Server, since U4 still supports SQL 2008 and later - so feel free to keep using whatever SQL version you're using today.
In future, you can just refer to the System Requirement section of the Release Notes document for this type of information.

We're using the embedded SQL Server. So the upgrade won't replace the Express DB version with the new SQL Server 2016 install?

Not if you pick the existing configuration database on the embedded SQL Server as you go through the setup wizard. You will see the corresponding option, it is clearly labeled.
