I have a B&R server with a repo that is backing up multiple VMs.
I also have a physical server with the Veeam agent that is not managed by the B&R server, but is using the B&R server's repo as its storage location.
I checked out this guide for the move:

However, when I select move I am then prompted that it will delete all backup jobs defined at the agent.
How do migrate that computer to be managed by the B&R server without losing the backup job or triggering a full backup after the move?

In most cases we can "map" an existing chain into a new job however in the document you reference above it clearly states that
Unfortunately you'll need to start a new chain in this case...You cannot map a Veeam Agent backup job configured in Veeam Backup & Replication to a backup chain that was created on a backup repository by Veeam Agent operating in the standalone mode.

Even though the backup repository that the unmanaged machine is backing up to is one that is managed by the B&R server?

In case the repository is managed by the same VBR, you won't lose the backups of the standalone agent, but it's backup chain will be lost.
