Currently I follow http://www.veeam.com/KB1113 to reset the Change Block Tracking on VMs
But would it also work if I just restore the file .vbk from Backups (from the time it was working) to the VM directory. Is it the same thing?

We do not backup CTK files, so you simply cannot restore those from VBK.
