We have Veeam B&R 9.5 Update 2 (9.5.0.1536) installed on the same host as Veeam Backup for MS Office 365 (1.5.1099); as far as I know this side by side install is supported and has worked well for us.
Can we install the latest Veeam update 3a on the same host the Veeam O356 1.5.1099 product is installed?
In the past we had to wait until newer O365 builds were available before installing latest Veeam update if they are on the same host, etc.. just want to make sure we're in a supported setup.
Also when applying Update 3a, do we apply it to Veeam ONE or Veeam B&R 9.5 first?

Quick check shows that VBO works fine after applying U3a. But I will confirm with QA tomorrow.

Does it mater - it looks like they are installed in different directories on the file system - so do I need to even worry about this for future updates to each product?

afaik VBO365 customer self-service restore capability integrates with the cloud connect gateway, so there is probably a dependency here, such that the versions need to be compatible.

Yes, VBO365 2.0 is fully compatible with Veeam B&R 9.5 U3a.
