I'm having some folders where I put my VM's in vcenter.
Now I have a VM that is the ISA server that doesn't have administrative shares activated, can you excluded the VSS trigger only for that VM in the job?

Yes, go to Advanced settings on the same step of the wizard where you enable application-aware processing.

Do I add the VM and chnage the setting to disable application processing for that VM?

Right, this is exactly what you should do to exclude the particular VM from application-aware image processing.
