If I take a VM from one local backup job and put it into a new local backup job therefore creating a new active full....
Then I go into my existing backup copy job and I delete this VM from the job and then I put it right back in with source of "the new main backup job containing just this one vm"...
Will the backup copy job read the new active full restore point and copy incremental data still? For all VMs across both jobs still? Pulling all blocks as needed from both source jobs?

not sure what you mean with the first "and", but yes, it will copy the most current data.
second depends on how you configured the BCJ: the BCJ will copy the VMs you configured. If you did it based "per-VM", then it will do "per-VM". If you did "per-Job", then all the jobs data
third: yes, it will pull everything needed from all sources (jobs etc.)

BCJ will work on VM base, or to be more precice on the vCenter moref of the VM.
If you have added the VM by VM selection and you change the source jog no change needed in the BCJ... It just work.
If you have added source jobs to Veeam and the Job where you have migrated the VM to isn´t there you need to add the VM to the job or the new job. Then it will just continue as it works with the moref and the moref of the VM did not change.
