I get error messages:
Warning Failed to resolve certificate from ESXi host XXX the remote name could not be resolved.
Backups are working OK, but is there a way to get rid of messages, when re-scan VC?

by fixing the certificate issue (or DNS, because "name could not be resolved" could also be DNS), the message will go away
I remember improved (aka stricter) certificate checks in V11. But as you say that you upgraded vSphere and not Veeam, that should not be the problem.
If you cannot fix the certificate issue, please contact Veeam support to see what the real reason is and whether there might be a registry key to suppress the issue. Please post the case number for reference.
