esxi version and VCenter version
We updated our hosts to esxi 5.1 but we have not yet updated VCenter server to 5.1. Veeam can't seem to find any of the VM"s any more on the VCenter server. Is this the reason?

Re: esxi version and VCenter version
As far as I know, upgrading vCenter before the hosts has been a requirement for several versions now. Otherwise, you’ll face vCenter inability to see and/or manage properly ESXi hosts with newer version.
Since virtual infrastructure pane is taken by VB&R from vCenter, I believe, wrong upgrading process is definitely the issue.
As workaround, they can be added to the VB&R console as the standalone hosts, untill the upgrading process is finished correctly.
Hope this helps.
Thanks.
