I currently have an issue upgrading vCenter since my SSL certificates are 512 bit. Support is saying to rename the SSL directory to generate new certificates.
If I re-generate new certificates will veeam backups and replications still work fine?
I'm more worried about replications since we're replicating off-site and want to prevent re-seeding or even re-replicating all our VMs.

Hmm... even if you change the certificate all backup and replication files will still remain intact and I don't see how it should break your jobs.
