I have a Veeam infra, there is a physical Veeam server which has direct SAN connection to the VMware SAN datastore, where the VMs is located. When deploy Veeam Agent for Windows which transport mode will occur? Does Veeam backup the data through SAN?

If you deploy Veeam Agent for Windows, data flow goes directly from the virtual machine itself to the repository because Veeam Agent is running inside the guest operating system. You need to add a VMware server to the backup infrastructure, check this list of requirements for SAN mode and create a backup job for vSphere VMs. In this case, the job works at the level of the hypervisor and leverages VMware vStorage APIs for Data Protection (VADP) for data read in SAN mode.
