Question: What happens if Veeam server is lost

Assume the worst that the backup server is lost, the configuration file and the config backup is also lost.

can a freshly configured Veeam server rescan and use the snapshots on S3 storage to recover?

Not sure I fully understand the last part (use S3 storage to recover), but when you lose a backup server, you can install a new one, add the required repositories back and rescan them to locate the existing backups. Please note that backup jobs configuration should be done from scratch.
