I've noticed this on a few server-class machines, not sure why but the "Run this job automatically" tick box was un-ticked after the upgrade to Agent and a server licence key had been installed.
This unfortunately caused a bit of a headache as I upgraded a whole heap of servers on a Friday afternoon and came in on Monday morning to find they weren't doing their backups.

When you upgrading free to free schedule should not be disabled (if you confirm this behavior – please open a case). Schedule is disabled only when you change the edition from free/workstation to server and back due the difference in retention logic and scheduling options. We added this check to avoid unpredicted or uncontrolled restore points removal.
