Can I backup a physical server which has accessible through SAN? So can I create agent backup over SAN network?

yes, that always works (independent from backup via SAN). Independent from the first "yes", backup over SAN is possible for Veeam Agent for Windows and storage systems where an integration for backup from storage snapshot exists.
