If I create a protection group for pre-installed agents, and follow this procedure:

Will that result in the VAW installations keeping the local GUI? Or will it turn over all management to VBR?

Pre-installed agents are using "Managed by Agent" backup policies.
You will have the GUI. But you cannot change or add new backup jobs. You have to do it on the backup server.
But you can do file level restore as an admin and allow it for non admin users in the protection group settings.
