Backing up Server 2012 VMs
If we migrate our Windows file server (currently 2008 R2) to a Server 2012 and then enable 2012's dedup feature on our data volume, is there any issue with backing that VMDK up with Veeam?

If you want to do FLR from those volumes you will need to make sure your backup server is also on 2012 with the dedupe feature enabled.

Correct, no other caveats in backing up Windows 2012, other than mentioned by Chris.
