Hello,
I would like to know why I should chose All in one sever (physical) or VBM365 VM + physical server as proxy + repository
I have a physical server with 2 socket with 12 core / socket and 64 Go RAM.

The choice depends on what and how are you going to protect. VB365 is deployed all-in-one by default but such a deployment would fit smaller businesses protecting a couple dozen of users.
For larger customers, it'd be best to consider using remote proxy servers for data processing and object storage repositories as the most efficient option.

On best practice guide, it talks a lot about cloud location or storage object but this is not my option.
Base on what you say, I think the best option is to keep an all in one box. Easier to manage, and better usage of a physical server cpu / ram.

Your repository should not necessarily be in the cloud, it can be any on-premises S3 compatible storage system. But using object storage is highly recommended performance-wise, scalability-wise and feature-wise. Repositories in Jet databases are OK for a moderate number of backed up objects, and when you're not interested in additional levels of protecting your data like encryption, ransomware protection, an ability to create additional copies of data, and so on.
