If you don't do backups of that vm and only through agent, then it won't be counted twice. Otherwise yes.

Instance is consumed when you backup something...
You can have 300 vm in your infrastructure and 5 veeam licenses. You will be able to backup 5.
You don t need to license all your infrastructure but only what you backup
