The documentation is unclear on the matter : is the network traffic between proxys cyphered during a backup copy? Do I need to set up backup encryption to make this secure?

First of all, proxies are not involved in backup copy, data is transferred between repository servers (or WAN accelerators in case they are involved). As for the encryption, in this scenario data blocks are encrypted on the source side and then transferred to the target backup repository, regardless of whether the source backup files are encrypted or not.
