Hi.
i'm running VEEAM B&R on a windows 2012R2 server.
As normal this server is getting patched and updated so it needs a reboot.
Should i try and wait to all backup jobs are finished and wait for a window in between or can I just reboot in the middle of one or more jobs?

It is highly recommended to have your backup jobs finished before you reboot. If you are afraid if another job will restart, you can temporarily disable them. Also for Backup Copy Jobs, you can disable them while they are in in idle state so that they restart work
