I have a file server with 3 hard disks. One disk is 30GB (OS) and the other two are 2TB (data). The default alerts (warn at 10% error at 5%) doesn't work for me because I am consistently running at less than 200GB. I created a new alert to alarm at 50GB freespace. The issue then is that the OS disk obviously has less than 50GB, so I am forced to suppress all alarms for that disk. Is there a way to set alarms per individual disks?

Unfortunately, setting thresholds per each Guest OS disk space is not possible now, but let me see what we can do in the next release.
