I have the next question. I got multiple backup jobs with tlogs being backuped up by Veeam and I tend to have the following warning from time to time (not on every process).
Failed to prepare guest for SQL Server transaction log backup Details: Repository agent is stopped
I want to understand what is the repository agent supposed to be? Is it referring to the log shipping server, or our actual backup repositories?
By the way, if someone else had this kind of warnings/errors adn managed to fix it, I'd highly appreciate to know your experience.

The warning says about the Data Mover (agent) on the repository. It's difficult to say what's going on without debug logs so please open a support ticket for the issue.
Basically, I've seen a couple of times that the error disappears after parent backup jobs are kicked off manually or by schedule. Also, keep in mind that the log shipping server will be used only if there is no direct connection between the guest VM and the repository.
